It goes something like this...Scotland will not be granted an automatic right to remain in the EU even if the choose to have a refendum and come out of the U.K.?
They may well have to negotiate entry like 'other nations wanting to join the EU'

AFAIK, this is essentially correct, but it's complicated by recent events. I've been personally interested in this question for a while, as I actually asked Alex Salmond about this many years ago, and he told me porkies.
For literally decades, it was an article of faith with the SNP that an independent Scotland wouldn't have to apply to become an EU member, as they already were as part of the UK. This is the line that I was told by Salmond. Then, just before the Independence referendum was called, someone actually bothered to ask the EU Commissioner, and his response was that Scotland would have to apply as a new member after all. And of course, membership wasn't guaranteed, as countries like Spain wouldn't be keen to be seen encouraging breakaway independence movements.
However, Brexit now opens up another possibility: instead of applying as a new country, Scotland might be able to inherit the UK's membership! This is already being talked about, but it's really complicated and again is hardly a foregone conclusion. It's something that would have to be discussed as part of the UK's leaving negotiations. Remember that it could be ages before the UK officially declares its intention to leave, and Sturgeon has to be careful she doesn't jump the gun by calling IndyRef2 too soon...
On top of that, though, Scotland in the EU would raise lots of new problems that didn't previously exist. Matters such as border controls, passports, import duties, etc. were considered non-issues at the first Independence referendum, but suddenly become important when you consider an independent "UK" sharing a land border with Scotland in the EU. The same of course is true of the Northern Ireland/ROI border, which is why so many over there are worried about this too...
